(I originally worked this plot out with Red, Green, and TR, but if you can fit it to any other set of characters, teams, or gen, all the more power to you! Maybe it'll spark an idea or something.)

So, when Green and Red are younger, say five or so, they "run away" with Pikachu and Eevee for a few hours. However, it starts to rain and they get lost in the forest and stumble upon some Rocket grunts doing some some shady stuff, and proceed to try to fight them. They almost lose, but then Giovanni steps in to "save" them. Green runs his mouth and basically lets it known that he's actually Professor Oak's grandson, so Giovanni decides to take them captive and use them as a bargaining chip.

Their kidnapping ends up all over the news though, and Giovanni feels that it would be unwise to put TR in such a situation and decides to absorb Green and Red into the team. When the time comes, Leaf is the only trainer to leave from Pallet town (with a Bulbasaur? you choose!) and other than a few brushes with TR, doesn't interact with them much before she becomes champion.

Green and Red, however, prove to be excellent trainers and quickly rise through the ranks despite their young age. Because of they're so young, they also easily absorb Team Rocket's doctrine and believe what they're doing is "right". Eventually Giovanni decides to name Green his successor and takes him away to Johto to groom him, and leaves Red in charge of TR in Kanto.

It basically turns out that him "grooming" Green is really Green looking after his son, Silver, who at first is rebellious and angry at Green for displacing him. After Green saves him from a couple of grunt bullies though, Silver comes to admire and hero worship him.

After some events, Giovanni ends up having to go into hiding, and Green and Silver go back to Kanto where Green was planning to take the job as TR's leader, but finds that Red has already pretty much earned all of TR's respect and control. So Green is just like *shrugs* and runs Viridian's gym as the gym leader which actually has a secret Pokemon testing facility in its basement.

All the while, though, they've cast aside Pikachu and Eevee and forgotten the power of ~true friendship~ and ~believing in your Pokemon~ because TR has taught them that Pokemon are just tools to be used to reach an end. ...and then stuff that's actually the plot happens.

...sorry for the ridiculously long set-up. LMAO, if any part of that speaks to you, feel free to try it out. The tl;dr version of the prompt is basically: PC and/or Rival gets kidnapped at young age by evil team in the plot and indoctrinated with the team's mission at a young age; how would that change the plot (lots, obvs).
